It does. If you'll notice, for example, while Catholics hold Rome, all Catholic characters receive a permanent Diplomacy bonus. The style of bonuses vary, but with enough holy sites, all owned by the faith, they can stack up to be quite strong.
These are directly tied to the religion itself.
