I just exposed that the mayor of one of my counties killed my Niece, it is tyranny if i imprison her...
Apparently murder is allowed. The niece was my previous heir with a lot of potential and I wanted to get justice. Looks like I'll be a tyrant if i imprison a murderer.

Since she has no court members or vassals I can make agents, It's very hard to do a murder scheme on her. Now she he has very low opinion of me and probably is gonna kill me next.

Sorry, but this is not correct. Murder is a crime. Dynasty murder is a worse crime and participating in a murder scheme is a crime.
Don't tell me you never got an event where you cought an agent and was able to throw him/her in jail?
You can tell murder is a crime if you look at the description of the doctrine that makes dynasty murder accepted. It doesn't actually make it acceptable, it makes it no worse than any other type of murder. You can also try to murder someone and if it becomes a secret in your intrigue tab that means it's a crime.

Game description of murderer:
"This character has illegally brought about someone's demise."

If you try it will bring up a menu that tells you if you'll get tyranny for doing so. But either way she won't murder you from jail so off she goes :)
Edit: There might also be a murder secret in your intrigue tab that you can expose to imprison her without tyranny.

Think of it less as a question of modern criminal justice and more like the entire planet is run by a massive collection of mob bosses.

I'm not sure why after I exposed her role in the murder scheme that putting her in prison was considered tyranny. I can't reload the save so I can't verify certain details.
