Strangely, I've used the rod without having bait in my inventory.
Have you tried fishing after buying the bait?
To equip bait: In the inventory tab, underneath the toolbelt/backpack items, there are sections labelled "Clothing", "Equipment", and "Buffs". In the "Equipment" section look for the top left symbol that looks like a little fishing bobber. You can drop bait into that section to equip it and it will automatically use it when you fish. Hopefully that makes sense!
That said, I haven't found the bait to make much (if any) difference in the current version of the game. Also, there seems to be a bug where all the bait disappears next time you load into the game if you have it equipped so keep that in mind.
