Stuck on Pirate Ship? What to do after accessing the third level

I'm at the part where Geddy has left and Alphonse is gone too and I have Twig with me. The ship has those bomb robots and you have to pull grates out to access different sections of the ship. I've gotten to the third floor and pulled the witch but am unsure where to go now? Do I go back to the first floor? Retrack to the second floor and go somewhere else? I can't leave the ship at all

It's hard to help via only text, but you still need alphonse back so you are looking for the armory. It's way on the right, and you get there by using the spider to zipline through all the dropping bombs and such.
