2. There are Stratagem that retire them, but I am not sure if they work on leader pool guys. Try it, they are Interior Council Stratagems.
For particularly troublesome leaders, send them on suicide missions :)
In regards to leaders, I have faction leaders asking me to hire each of their folks. If I continue to turn them down, their rep. towards me drops.
Your capital will also have extra kind of building - High Command Bunker - it will give you BP + give you global BP% bonus.
You have warning because you have accepted timed "Quest" from one of your faction - it wont be tragedy if you wont make it - you will drop some happines with that faction + your WORD score (people are more content when you Word score is high).
About leaders - yes - try creating OHQ for your armies - Command will be needed for each (Staff council would be needed for more complicated army combinations) and create additional Councils (you will need leader for each council)
