We learn about this from Travis. Should the terraforming go wrong, Hades would temporarily take control and produce machines to reset the planet before handing the control back to Gaia.
However, once the system core was destroyed, Hades could no longer do this, and hence why he improvised to use the old Faro Robots instead.
As for why the deactivated robots were never salvaged, I don't think we ever got a straight answer for that.
Not her robots. Hades would design his own and use the Hephaestus Cauldrons to build them, just like Gaia is building her robots. The Faro bots are war machines and very inefficient at resetting the world. Hades could probably come up with something better.

When the Shadow Carja restarted the machines the self sustain protocols weren't activated It was completely awakened with Hades taking over the tower. The Corruptor(Scarab) and Deathbringer(Khopesh) can repair themselves with biomass not make new ones. Only Metal Devil(Horus) can make new ones.
