As for the tones at that waterfall specifically, try slowing down the audio on playback and see if you pick out the short and long tones.
Then transcribe them with . for a short and _ for a long.
Check a Morse code handbook (you can find one online) and see if it makes any sense. Aloy's Focus *is* sensitive to things most other people in the 'verse of this game cannot sense, so it couild be an in-game Easter Egg.
That particular dead-end canyon is on the opposite side of the mountain that has massive story relevance. Since the sounds are more prevalent on the south-west wall of that canyon than on the north-east side, I believe that this is mean to be the buzzing of electronic devices inside the mountain, inside the bunker.
I'll need to check the overall game map to see how close this hypothesis is, but one piece of indirect evidence is that you can get to the Cut from Oseram lands, which in turn are not that far as game distance goes from that rather important mountain.

Theres a waterfall on the opposite side of the valley from Gaias mountain where you hear it as well So i dont think thats it.
