I've also encountered the doors not opening despite having two keys in my possession, and triggered it once with three just to see if it made a difference. Something strange is going on with this key indeed.
I can provide a save file if needed (can poke me on discord for it too).
Most likely caused by collecting both keys before using them.
However an interesting little piece of info is I managed to get FOUR keys. (That's what my key count was when I was double checking I had the basement key)
I also reloaded and checked again and it said I had NO basement keys, it was no longer listed with the rest of them, at least making sense for why the doors won't open.
Got the one off the goat first, (still living) then the attic, then interacting with the corpse. (for some reason) The fourth may have come from me spamming the button out of curiosity after it said key obtained from the corpse.
Not sure it that will have any relevance in bug fixing but I can at least confirm that I couldn't open those doors and I had multiple keys at the time.
So OP is most likely right in having more than one seems to tag the key as uncollected or the doors as still locked. Perhaps its simply been set to [GET KEY = DOOR UNLOCKED] when one is acquired and another runs the same check again UNCHECKING it.
I'm no programmer but that's just a barely educated guess. *shrugs*
