cant win with story decks without 40 or 50 tries...
After a certain time I just can't win with story decks anymore without like 40 or 50 attempts to get the right cards drawn. I wonder if I am the only one?

On the flip side, I barely started playing the game and put together a deck full of crap cards, but can beat all the duels with that super easy, because I can actually make ratios and counters.

It seems these story decks have like one thing going for them and you have to be lucky enough to draw it super quick.

Am I wrong?

No, you're right. The decks are designed for you to win the way they did in the anime, which often involved crazy amounts of luck that the anime characters didn't need because their lives are scripted.

The only ones were I had a big amount of losses were the Vrains duels. Some of them had practically no counter to the opponents´ decks. Some of the older ones are also very bricky (but so are the villain decks so it´s fair),

The problem is alot of those duels the game expects you to pull off the same strategy they used in the anime. Card destruction on Seeker's exodia pieces he summons as an example.

The issue is. The heart of the cards is a complete lie so you can't just BS the exact card you need into your hand like they did. So some of them can just seem extremely unfair.

The breaking point for me was the Pegasus vs Kaiba match. That story deck was so damn bad that it was the point that made me throw together my own deck to do the rest of the game with.

Yeah, the thing is the anime uses a completely different ruleset so strategies that would work there don´t work here and vice versa.

It's not the ruleset; The Yugi vs. Seeker duel mentioned above gives you a card that changes his Normal Sets into face-up defense position to enable the Card Destruction play, for example. The real problem is that Yugi had the luck of the (Egyptian) gods on his side and you don't, so Seeker will most likely draw into full Exodia on his first turn before you can even do anything.

I´m not denying that a lot of wins in the anime would be highly improbable. But I recall several instances were the rules were written in such a way that Yugi would get an advantage he would not have in the real game. Like for example BEUD was denied an attack in two instances because of some kind of summon sickness that only exists in the anime.

And again, they'll give you cards to emulate that (special mention to Attack the Moon, which is used in the duel it was referencing!)
