That is where your keybinds are saved. It's in plain text so you can edit it with notepad. My suggestion would be to update your keybind settings in that file, and then in the properties of the file change it to read only. (Also copy it to another location so you have a backup while you experiment)
Then the game shouldn't be able to change the binding back when you load in. My bindings were lost recently, not sure why and after changing them back I did the back up file and read only check. It seems to be working fine.
A little poking around and that Change Fire Mode isn't even a keybind on the list in game. It must be something new they've added recently with the flamethrower and first automatic gun. It is in the .ini file though so you can change it.
I'd say go to the input.ini file and delete it so the game creates a new one. In the game change everything that it will let you change then exit the game.
Head to your input.ini and just swap the key value for these two entries. (and more if you need others)

Then copy it somewhere safe and check the one in the Icarus folder as read only in its properties. That should get you into the game and able to play.
The keybindings do seem to be acting up. It'd be nice if there was a warning when the keybind file wasn't recognized or it automatically reverted to default for any reason. I use ESFC for my movement and I logged in a few days ago and everything was reset to default for no apparent reason.
Although a great idea, this doesn't appear to work. It appears they have a fallback or some short of checksum for when a file changes. When I save the file with my edits and then open the game all the keybinds get reset to the defaults, even if i was able to change some previously in the UI
It's 2025, how are games still made without full rebind capability? I have also asked for comment on their own website with no response https://icarus.featureupvote.com/suggestions/595773/bug-keybinds-broken-for-dvorak-users.

Adding a new key bind isn't exactly an everyday thing so it probably doesn't come up that often. That is probably why they picked comma, it's one of the right hand key presses rarely used by gamers on a Qwerty keyboard. In the future I hope they just leave the Dev locked key presses unbound.

A work around for the time being would be to rebind your comma key press with something else like the \ from the opposite side of the keyboard. Sure while chatting in game you can't type your regular commas but at least you can play.
Simple way to do it would be use the free Windows PowerToys Utilities - Keyboard Manager to rebind. Then you can turn on and off the rebind as you like by enabling or disabling the Keyboard Manager. Yes, annoying extra step, but it gets you there.

Haven't tested if this works or not and the FAQ says it won't work with some games. /shrug Plus it says it impacts game FPS, what the heck. This may be a bad remapping option, not sure. It's free though?
