Should i eat or harvest fruits and what is even the difference?

Eat gives you the primary bonus of the fruit plus some seeds, harvest only gives you seeds but twice as many.
It doesn't matter at all for the fruits that only give seeds.

Early on you usually want seeds to quickly unlock and upgrade fruits but once you reach the maximum upgrade level on up to the first seed fruit (10 at first then you can get to 24 later when you unlock that).
