Let's get a couple things out of the way.
Rosemary Reed = Lindsay Wymann
(She took the name from when Jennifer talked about her violin in the ending)
Madame Svenska = Jennifer Felton
(There's a book in Ashmann's room written by her. It's her pen name)
Porcelain = Elias Wymann
Jennifer is Richard Felton's biological daughter by Stefano Ashmann (By rape)
(Revenge rape for him stealing away his love, Arianna Gallo)
Linn/Jennifer = couple (or would be anyway)
I'm honestly still kinda understanding things myself on playthrough 2 but I can try to help with some of it. I'll add more as I go

I think you misunderstand.
Rosemary never called herself Jennifer in Tormented Fathers, though due to memory loss, her motives may have been: a) she suspected that she might be Jennifer, or b) she was struggling to remember Jennifer.
Richard was never the Red Nun. Richard never knew about Rosemary or her past.
Richard was born Jennifer (female), but forced to live as a boy. His insanity (drugs, mesmerisation sessions, depression etc.) often confuse him. He wants Jennifer back (he wants to be the girl he once was) and when Celeste (his daughter) revisited the house, Celeste had grown and changed considerably over 2 years. She reminded Richard of his old self, Jennifer, which sent him into a downward spiral. He saw "Jennifer" in himself and in others; he became fiercely obsessed.
Richard was raped long before Broken Porcelain by Stefano Ashmann, who was jealous that Richard had stolen his love interest (the arranged marriage may have been true or a cover-up, but all the same, Stefano felt cheated). Stefano raped Richard to humiliate and torment him. Neither of them knew that Richard was still capable of conceiving a child. Richard (Jennifer) gave birth to Celeste as a result of this rape. Richard and his wife, so as not to have a scandal, pretended that Celeste was a result of their union. Richard certainly didn't give birth to himself :P
The child who ran away at 13 is Celeste (alias also Jennifer).
Remember that a lot of these characters suffer memory loss, and that Rosemary suffers from alzheimers. In the first game, she is struggling to remember who exactly she is and who Jennifer (Celeste) was.
