I heard somewhere this is being fixed in Rebirth, and it is a bug in the game, not an intended mechanic.
On a real note, Holy Water really isn't a bad item, as it's a passive, not an active, like Lemon Mishap, meaning, at least it has a bonus you can use if you have to settle for an item. For the most part, though, it really only fills in an item slot, to me, and seems more to be a reference to Castlevania - one of the creator's favorite games; in the older games in the Castlevania series, you tossed Holy Water as a sort of "grenade", but, maybe I'm looking into it a bit too deep, ha.
No, Fly Love makes you able to not take damage from small flies, make larger shooting flies not shoot at all - as well as not taking damage from them - makes bomb flies and bullet flies move slower, turns eternal flies into regular flies that won't damage you when they're "released", and having an orbital like Cube of Meat makes you kill the flies when the orbital touches them. It comes in handy for rooms that have flies that shoot in your way, as well as the final fight with Blue Baby, as he spawns red flies, making them regular ones that won't distract you. Fly Love's an over-looked passive by most players, but it's a great item to have for most runs. :)
