Not something that we're aware of happening. Presumably it's a mouse key on the side of the Naga? If you unbind that key (rebind hover to another key), it behaves normally?
One thing to check is that nothing is bound in the Other column in Settings > Input > Customize Controls > Movement.
Usually that's for HOTAS etc, but just to rule it out.
Specifically what number/key is it you are pressing on the Naga along with SHIFT?
If you change the binding on the Naga to another key on the Naga, does it still do the same?
One way you should be able to work around this, is to go into Customize Controls and unbind the directional keys for Pitch Up, Pitch Down, Yaw Left and Yaw Right.
That stops the combination of SHIFT + NumPad Key from moving your ship.
