I'm having the same problem. Were you able to get around that?
I can only upload it to one ship and no matter how long i waited the second ship's interaction did not show at all.
Beside, Ghost would attack the big drill machine despite that thing doesn't even have a health bar.
My auto-fire rocket (20% chance when scored a critical hit) would auto-lock to the first uploaded ship, even though it was down on the ground and does not have a health bar.
In order to further diagnose the issue, I'd be great if you could send us a savegame (ideally a manual save from just before entering Vesna Mining colony for the mission). You can access your savegames from "%localappdata%\ES2\Saved\SaveGames". Grab both files making up the manual save: MyManualSave.sav and MyManualSave_PREVIEW.sav. Send them to "support @ rockfishgames.com".

But maybe this is indeed a bug. Looks like the target lock is not released after the first ship is disabled by the malware. Might be a bug in the mission script.
I managed to disable the first ship, wiped all gun towers and enemies and then fired on the remaining ships to disable the shields. No "Press F" option to upload the malware was shown.
In the meantime Ghost circled around and was firing at a mining laser like a lunatic.
After starting the mission all over for 4 times, I realized that the auto targeting did work for the first mining ship only. Targeting the others manually (middle mouse button) and shooting down the shield with a Blaster worked for me then. The malware could be installed after the cooldown timer like described above.
I assume that the target lock is not released after the first ship is disabled by the malware. Might be a bug in the mission script?
One time I fired a missile and it flew in the direction of the first disabled ship, so it seems it was still targeted while already beeing disabled?
Hope this can help to replicate the issue on your end.
Until we introduce a fix for this: for anyone else having this problem, manually locking the mining barges will work.
