Unassorted Tweaks and Feedback
As much as I'd love to say "get rid of subclasses and reimplement ES1's device system for passives and actives", I understand that that's infeasible, so here's some small suggestions and tweaks for balance, clarity, and convenience.
(Things that I don't believe will be the best in all scenarios for all players I've marked with a ?.)

> Perks :
- Adam : Associate Perks on a per-ship basis, like devices, to make it easier and faster to swap loadouts.
- Close Call : Add a visible buff showing when it's been used up.
? Percussive Maintenance : Increase chance from 10% to 100%, Decrease magnitude from 20% to 2%, Change to all devices instead of just 1.
- Exploitation : Change description to explicitly state what ailments are considered "movement impaired". Like EMP, Slow, and Web.
? Overkill : Rework to be more passive. No activation condition. Damage that pierces shields and armor inversely proportional to ULT charge (100% pierce at 0% ult, 50% @ 50%, 0% @ 100%), bonus damage inversely proportional to ULT charge (20% damage bonus at 0% ult, 10% @ 50%, 0% @ 100%)
- Tractor Beam : Add level 4, where materials, credits, and other "non-cargo hull" objects are automatically pulled in.
- Cruise Drive 1, 2, 3 : Change to be a % reduction in Cruise Drive activation delay, letting it better scale with Cruise Boosters (which lose their appeal when the bonus is only 0.1s faster.)
- Autonomous Cargo Dispatcher : Add level 2, where you can access storage at any dock that has a shop. Add level 3, where you can access your other ships at any dock that has a ship dealer.
- Mining Tracker : Add level 2, where mining rate is doubled, therefore halving the amount of fragments needed to destroy to fully mine, making non-flak mining methods more appealing.
- Elek : Add new perk for friendly fire forgiveness. Level 1 increases damage threshold (shot threshold?) by 50%, Level 2 by 100%, Level 3 allows aggressive neutrals to disengage after 60s of not dealing damage to them
- Spatial Bypass : Add level 2, where you can teleport to any constructed Spatial Bypass from anywhere.
? Location Scanner : Add level 3, where "secrets" like destructables, shield generators, "keys and locks", debris, etc. will show up on radar at quadruple the range. Should suppress "needle in a haystack" scenarios.

> Devices :
? Device Cooldown : Devices that can be canceled early will refund a portion of the remaining duration, same as ULTs.
? Device Levels : Remove Device Upgrade Tokens in favor of allowing devices to be upgraded with normal crafting materials. This should incentive mining and crafting to a point, but also enable more experimentation through the convenience of not having to reset devices constantly. Alternatively, allow Device Upgrade Tokens to be bought around the universe for a similar effect.
? Corrosion Injector Mercy Kill : Nerf to refund half remaining cooldown.
- Temporal Nano Recompensator : Show % armor "stored" as a buildup style buff (like Reckoning and Freeze.)
- Teleporter Parting Gift : Change to auto-fire currently selected secondary weapon at random target in a random direction at 60% reduced damage / effect. I want the ability for Parting Gift to use whatever Mine I have equipped, but this seems more elegant.
? Teleporter Face Off : Change to auto-face currently selected target, rather than a 180 spin. Should indirectly buff Vanguard by making it easier to use backstab passives while also letting Teleporter still be used for transit.
- Quantum Entangler : Add Webbed effect to target for duration.

> Ships and Attributes :
- Mainframe Expansions : Associate Expansions on a per-ship basis, like devices, to make it easier and faster to swap loadouts.
? Resistance : Add Damage Capping, where All Health (Shields, Armor, and Hull) cannot take more than a % of max All Health in 1 shot. This should incentive using the attribute.
? Armor : Rework so Armor only absorbs a % of damage based on how much % Armor you have. IE, 100% Armor absorbs all damage into Armor, but 50% Armor bleeds half the damage into Hull. Increase Armor capacity on everything (by 20%? iunno) to compensate. This should incentive Structure attribute, Cannot Be Damaged modifiers, and additional Hull repair methods, as the risk Hull being used is no longer 0.
- ULTs : Option to remove overlay graphical effect for some ULTs, like Scout and Interceptor.
- Scout : Add optional Passive where Range is always active for at least 10% of the weapon's range.
- Vanguard : Add optional Passive where strafe, hover, and reverse are just as fast as forward.
- Stinger : Add optional Passive where Devices that are canceled early refund their entire remaining duration.
- Interceptor : Add optional Passive where some Primary Weapon damage pierces Shields and Armor, based on Weapon Energy (20% pierce @ 100% energy, 10% @ 50%, 0% @ 0%.)
- (Sentinel already has 6 Passives)
- Striker : Add optional Passive where Quantum Tether "moves" to a linked enemy when afflicted enemy is destroyed, instead of self-canceling early.
- (Gunship already has 6 Passives, but considering 2 of them are mutually exclusive...)
- Gunship : Add optional Passive where Corrosion Damage taken deals half damage (or half duration).
- Bomber : Add optional Passive where Conversion Energy Regeneration Rate is increased by 100% for every missing Secondary Weapon slots.
- Bomber : Change 20% Reduced Damage from enemy explosives into all explosions.
- (Vindicator already has 6 Passives)
- Vindicator : Recolor drones based on ship's colors.

> Other :
- Bloodstar Raid Set 2 : You know the drop quality from these things doesn't scale from the global drop quality modifier, right?
? Throng : Throng, Throng. Equipment Artisan Services. Give him cashmoney and resources to create theoretically perfect equipment, including a duplicate option that simulates crafting the item from scratch to target equipment. Also include aesthetic options like name, sound fx, visual fx. (I still don't know what determines shot color.)
? Hangar : Auto-sort ships by subclass first, acquisition time second. A full hangar should look like Scout, Vanguard, Stinger, Interceptor, Sentinel, Striker, Gunship, Bomber, Vindicator.
? Cargo Units : Tractor Beam Range increase as a standardized, primary attribute, instead of a possible secondary attribute, scaled with level.
- Tractor Beam : Range increases will also increase Object Grab Range.
- Supralight : Option to allow automatic autopilot to waypoint when entering Supralight or setting waypoint. Bonus points if it's smart enough to use Jump Gates and Spatial Bypass.
- Charybdis Bowl, G&B Scrapyard : Make it a ship dealer that only deals in Tier I ships, even with Tareen upgrades.
- Equipment : Can mark as Favorite, which prevents selling and scrapping.
- Equipment : Change level up limit to only match player level, allowing a level 1 item to be upgraded all the way to level 20 but not 21, provided the player is level 20.
- UI : Option to remove Crosshair Weapon and Boost Energy Bar fadeouts at full, to make it easier to tell they're full and not empty.
- UI : Option to remove Level element at max level. Actually, might as well go all the way and add options to hide any element.
- UI : Option to always display range in tenths of kilometers, like in Everspace 1.
- UI : Option to scale Shield, Armor, and Hull meters length based on their maximum compared to the highest of the 3. IE, if you have 1000 Shield and 500 Armor, then the Armor meter will appear half as long, so 1 pixel of each meter is the same amount of health.
- Controls : Option to swap Hold and Tap prompts for Object Grab, turning Tap to Throw and Hold to Drop.
? Catalyst : Remove Kinetic Damage and Energy Damage Catalyst. Remove Mining modifiers that can naturally spawn on Beam Lasers. Turn Mining Catalyst into a prefix-style Catalyst. This will standardize Catalysts to be only Prefix Catalysts, removing the minmax of finding "the perfect prefix" as it can be forced and there's no benefit to finding "the perfect prefix" as all catalysts can overwrite it and none will not overwrite it. Capiche?

I can probably think of tweaks to Legendaries but I'll leave this here as is, and think about it later.
