Save files are located at C:\Users\{YOUR_USERNAME}\AppData\Local\ES2\Saved\SaveGames You can go to the AppData\Local folder quickly by typing %LocalAppData% in a windows explorer address field. Note that two files are needed in order to load a saved state, so we'd need both files from you. The file names are almost identical, but one of them has "PREVIEW" in it. If you are unsure which files are the right ones, you can also just zip the whole folder and send it to us.

There are 3 interactables on the bottom of the spire + one on one of the fingers, but I can't find anything else. On the bottom of the spire there's an ancient rune that you can rotate, a blank space for another one that says "???" and a "sealed ancient structure." On one of the fingers there's another spot for a rune that says "???". The top of the spire is completely lit, but there is one yellow crystal remaining that needs to be activated with a lens, but there are no more lenses available.

I compared your picture to mine after I killed the warden and they look very similar. The finger with the lense that activates the warden I believe is the one closest to you on the right. Fly right on top of that finger and double check there isn't a lense there. It's pretty hard to see unless you are right on top of it. Looking at the picture, 2 of the fingers do seem to have lenses above them as I can just barely make out 2 dark spots above the fingers, I think those are lenses. I can't see one on the finger closest to you, but one of the fingers is in the background making it really hard to see from a distance whereas the other 2 have more plain backgrounds and you can just barely make out a dark spot for each lense.
Also that bright spot in your picture is actually not a crystal that needs to be activated I don't believe. It's something else. Not sure exactly what it is, but it's not a crystal. The crystal you still need to activate is near the top of the spire, close to where the warden spawns.
Taking a look at the screenshot it indeed looks wrong. Structure seems fully repaired (even the top), but that one of the crystals is still glowing is weird.
Do you remember how/when you left the location? As Pappy pointed out, it should not be possible after the ancient spawns. So I'm guessing that you loaded an older save and just left before the ancient spawned?
Also, have you at any time used any cheats and did you maybe leave the location in a "non-normal" way?
@Pappy/Rockfish: The last interaction I had with the map is basically where the screenshot was taken. There was a lens that you could interact with at the nearest finger which only rebuilt the top of the spire. Once the spire rebuilt the lens deactivated and that was it, nothing else happened. I did check the tops of all the other fingers and there's nothing to interact with.
No cheats, no modifications, no nothing. The only thing I can think of is this is an instance of the game that had a major update without restarting over. I've already restarted twice and didn't want to go fully through it again before v1.0 comes out.
Knowing me, I probably rage quit after dying so many times and unable to escape. Upon return I would have selected Continue to go back to wherever it thought I left off. I don't remember where this was but could have been just as I jumped in to the location then jumped as soon as it loaded. Just speculating though as I don't know the answer.
The only thing you can do is load an older manual save that was created before you ever went to the "Chabar Tower" location. And I'm afraid if you don't have an old one there's nothing else you can do but completely start fresh (If that's the case I'd wait until version 1.0 if I were you).
I'm sorry about this. The team member who changed the lense target wanted to fix an issue in which the target was sometimes "flickering" and surely wasn't aware that this fix could create a much bigger problem
