For usable items, it basically gives bigger numbers, though perhaps not as much as you'd expect. I'm pretty sure going from Fire Damage S to Fire Damage M effect at the same quality on a bomb would probably be worth more than going from 1 to 999 quality but still Fire Damage S. Not that I've tested it, but that's my impression.
2) I believe gathering tools are completely unaffected by quality. I don't think there's even any traits that are useful on them, it's all about getting best effects.
Those add the respective ingredient types to the tool itself. So you can use the axe in recipes that require "Gas" items, or your fishing rod in recipes that require "Thread" items. Not something I found useful.
Look for effects that say things like Gathering Up or Better Materials. I can't remember exactly because I get these details mixed up with Ryza 2.
you can find some in the maple delta/ sweet river once you cross the bridge and go right. past the camp fire. a single wyvern blocking the access/jump
you'll need a pair of shoes that let you fly but that will take you to the mushroom garden. there you have a few you shrooms you can pick. or you can use your world creator to collect some.
Just made a world with the dream mushrooms only level 14 if that matters (use code G94I) use i not 1
and here's another with level 31 bottle Golden Beehive tower

I'm playing mostly without a walkthrough
under synthesis>use recipe
if no, go to cathedral garden head towards the center and a cut scene should play out
if yes go to the table that says check next to the cauldron
you should have the travel bottle sun
select synthesis
then select use recipe
thats where you input the code( or should anyway)
