If you hold an egg basket and put the eggs directly into it, the chickens shouldn't attack. Either that, or wait until they've gone to sleep for the night.

They also de-aggro after a set distance. For example, my chicken coop is next to the old garage where you find the UTV on the left side towards the entrance of the rance, if I go as far as where all the junk across from it is where the barrels and such are (where I now built my barn) they always de-aggro. Personally I prefer to not use the basket when trying to get more free chickens since it is way easier to just pick an egg up, wait for the sound of an angry momma, put the egg back down in the nest box as quick as possible, close the door and run a short distance to de-aggro. Rinse-Repeat until no aggro eggs left, pick normal ones up quickly while holding the basket. (just make sure to place all eggs after picking up, dropping them breaks them lol) Makes the ovoscope useless since the aggro is 100% accurate to tell if it's fertilized or not. Saves you a bit of money early on, plus wasted time of placing eggs 1by1 on the machine. Oh and I suggest the second biggest coop ASAP. It's pretty cheap and the egg trays that you can open from outside make it the best coop in the game IMO, since you can harvest all eggs by hand without any risk of being attacked.

Whilst the trays on the coop make getting at the eggs easier the issue I'm finding is when you replace fertilised eggs back on the tray they don't move back into the coop but just hang in the air where you placed them

Yeah I had that same issue, I started putting the fertilized ones in the middle of the coop instead of in the bins, they still hatch just fine.
