Dark Void is an older game with great flying mechanics, well as Just cause 3(with the air fortress mod that gives you the jetpack)
If you like Zone of the Enders, it's probably worth looking up Project Nimbus as well. Mechs aren't as "high-tech" as the Orbital Frames in ZOE but they're pretty fast paced and it's fun - original release of the game was extremely floaty and a bit lacking in responsiveness with the controls, but it's been tightened up quite a bit with the complete edition release (made by a different studio).
If you're looking up Prototype, I'd also recommend looking at Naruto To Boruto: Shinobi Striker. It's a multiplayer team-focused game, and the big draw factor for it for me isn't the theme (I have very little investment in Naruto but a lot of friends like the franchise which has led to me getting several Naruto games), but the movement mechanics. It's not flight but if you're good at handling yourself it sometimes feels like it might as well be. It's almost up there with the PS4-exclusive Spiderman game, and the main thing holding it back is level design, not game mechanics. Has some netcode issues as well, though, so that's worth considering too. That said, if you have a PS4, the Spiderman game is worth a look too. Or you could grab Sunset Overdrive (it's a lot like Infamous, which got a lot of hilarious comparisons to Prototype back when the originals of each franchise were showing up). And maybe the Attack on Titan games (I'd recommend skipping the first unless it's heavily discounted and you want cheap), but they are very "one trick pony" with their gameplay - maybe try out the demo of AOT2 first.
If you want something that's more about just the feeling of raw speed, you could probably give Vanquish a look. Or possibly almost any of those "antigrave racer" games out there - I'm a fan of Redout and Lightfield (Lightfield has parkour spaceships... it's weird).
Also for a few options with a slightly less "serious games" note - AER: Memories of Old, Feather, and Superflight are all simple, fun, flight-for-the-sake-of-flight games. AER is the only one of the 3 where you can do anything of value on the ground, and the closest of the 3 to having gameplay that's actually based around a storyline.
100% megaton rainfall, that game is essentially Superman simulator without the laser vision.
Oddly enough, I’m also gonna recommend LEGO Batman 2, LEGO DC Villains, and the LEGO Marvel games.
Mainly the first 2 LEGO games I mentioned, simply because they literally have Superman in it, with a full open world to fly around in.
