I saved the man in the tree having three intellect, but then my companions cut him down like an enemy.

I tried it again when no enemies were around and they did not attack him. They did attack him when enemies were around.

I've had this issue. Kill all the mobs before you free him. Also make sure your companions are on defensive. There was one time where I had to utilize passive to free him without my companions killing him.
