There is really no timeframe set there. They could get the black scrawl in a week or after 50 years.
According to the "Grimoire Nier" data book the last Replicant/Gestalt dies in 4165 , so around 700 years after ending E.

Thats quiet a few generations still.
We just dont know how long the main characters will have, thats part of the bittersweet ending.
I mean, Emil will survive no matter what, he is the last real human ironically.

The administrators are just androids like Devola and Popola, created by humans to oversee Project Gestalt and in their case. manage the data base in the tree that collects all worldwide observed data.

As for why they look like 2B and 9S, its foremost a easter egg for Automata fans.
They are basically the "prototype" androids that will later form YoRHa and make the other androids based on the Kaine combat data.
But is still a few centuries away.

In the short story in Grimore Nier on which this ending E is based off they appear as a old man and not as children who look like 2B/9S.
But Yoko Taro wanted to connect the game more to the Automata timeline.

As for Nier, there is really no real explanation how he was brought back exactly, in the book the database created a new Replicant body for him from the data stored inside the tree.
In the book the tree could only restore data from his young self that was left in its memory core so that is why we got young Nier instead of the old one.

Its also not REALLY the same Nier, its a new replicant body with the memories of the 5 year younger Nier from when he visited the forest the first time and got trapped in the "Death Dream".
