Edit: I Googled "Nier Incest undertones" and the first thing that came up was a ResetEra thread, which explains a lot.
THAT DOES EXPLAIN A LOT.
Nothing supports this idea and people who throw it around either are completely unaware or willfully ignorant of the pseudo-incestual relationship in Drakengard 1, which was deliberately made unpalletable because Taro actually finds those weird incestual relationships commonly found in anime (especially around that time period) to be gross and creepy.
There is no incest undertones between Nier and Yonah, and any you perceive are likely unresolved issues in your own familial relationships or an attempt to read something bad into it to justify liking Papa-nier better.
There is nothing wrong with liking Papa-Nier better, but forcing this idea to justify it is silly, and applies just as much to Papa as it does to Brother-Nier because almost nothing is changed between the two besides saying "Dad" or "Brother".

But there's nothing like that in this game. Going off of what Gnynt said: believe me, if there was anything along those lines going on, we would know, because Yoko Taro hates that trope and would set it on fire like he did in Drakengard.

It wasn't because western players wouldn't get it's because They felt that western players would relate better to the story with dad Nier and I don't think it's wrong.
Japan used to view and to an extent still views gaming as a hobby for kids.
In the West gaming isn't seen like that anymore. The daddening of video games happened in the west because both gamers and developers were becoming parents.
The relationship of dad/daughter is more relatable to an adult audience than teenage boy/ sister. The Square Enix execs were just reading their market fright for once.
