Fusion Station

I have two Fusion Stations in a sector. If i delete one of them will I lose the water stored there?

Yes. The water is stored in the fusion station, and destroying it will delete it. If you’d like to recover that water, leave the fusion station turned off until all the water is consumed. Unlike with depots, water can still be withdrawn from it while the building is off, so you can power it down and wait until it runs out of water to fully dismantle it.
