If you read all the science upgrade descriptions you will find out that Naomi is the inventor of the PA module on your station. The weird symbols you sometimes see are parts of this huge text you can see in one of the events:

It is actually a cipher and can be translated (check reddit for more information on that).

In summary this is the story behind it, trying to keep it as spoiler free as possible:
The Naomi protocol is basically a backdoor Naomi built into her AI project to allow it to go against the strict rules enforced by Vanir as she knew what he was up to (creating a perfect surveillance AI to basically strap humanity of their free will by monitoring and altering everything around them in a way to make them do exactly what he wants them to do - his ambition is to create an ant colony like state as seen in some research descriptions as this is seen by him as the perfect biological state - free of selfish ambitions and your existence only revolves around doing the best for the colony - this is not automatically a bad thing of course but considering how much humans pride themself on free will and choice this is pretty much a perfect surveillance state approach with the upsides and downsides this has) but Naomi knew she would be able to give humanity at least a chance to circumvent full control by adding this naomi protocol. It disables/overwrites rules. The administrator basically is giving a choice to go against the rules by using the naomi protocol (that's why it often ends up being a bad decision as most of those rules DO make sense as they try to keep the bigger picture of the survival of the station in mind - but sometimes going against the rules is the better decision or at least the more human, empathetic choice).

It is already heavily hinted at in the early stages of the game that the PA is actually not fully artificially made but actually uses a human mind as the base (for example naomi protocol can be used to get into contact with a PA controlled ship and the ship talks about being put into this ship by their parents to be able to play forever in space instead of die with them). Combined with the translated NAOMI protocol being written by Naomi stating "I know what awaits me now...An echo of my consciousness locked inside a metal tomb..." this implies that the PA of the Tyqqun is actually based on Naomis own mind but HEAVILY restricted by programming. Basically Naomis mind was forever enslaved as the PA of the station. A horrific fate and there is no escape for her as she is artificially bound by programming and rules. Naomi protocoll showing that scrambled text basically just is her trying to communicate to the player that part of her is still in there, hidden away (cipher was used by her so Vanir wouldn't find out about the backdoor she created).

This information can all be gathered just in the first two sectors. It can be considered a spoiler but honestly if you are curious enough you figured it out that early in the game hence I don't think it's a heavy one.

A lot of the story of this game is hidden away like this btw. Basically every major character and scientist in this game has a fully fledged backstory just like naomi - hidden away in descriptions, messages and missable events.

Found the topic by reading the translated version posted by this warmhearted guy on Chinese Tieba.
This finding is a great job! I think the message at least has shown Vanir and DOLOS are not as simple and innocent as they seem. Anyway, personally I can hardly trust a man who claims the majority of humanity are "hiding in the darkness" and only himself and his followers are the people "looking for the light".
A lot of the storyline is hidden under the encounters during Tiqqun's exploration. I wonder if developers of the game will release more updates or DLCs to give further information. In the game there are several investigation events showing that some people are doing biological experimentation for unknown purposes, what we only know is that these experimentation are about genetic reformations of human. Given the information in Naomi's message like "true purpose of Munchi's clinics", "fanatical devotion of Barjaville's followers" and "monstrous project", idk if this implies Naomi knows Vanir has involved in those disgusting human tests.
