Without spoiling the ending please, do your choices matter?
At the end of Chapter 2, I have the option of installing a copy of Edden AI to the Protagaras, or making a copy of their Valhalla AI. Now it says giving them Edden will help them survive and repair, but if I do I lose Valhalla permanently. So do the choice affect the ending at all? Or is it never mentioned again?

Yes. This decides what endings you can get.
