How do I send my cargo ship out?

I haven't figured this out entirely either. I believe they may be somewhat autonomous.

They're called cargo ships, but in practice they mostly pick stuff up and bring it back. One of the buttons at the bottom of your display on both your inside station and system views allows you to open a screen that lists all of your miners and cargo ships. Use this screen to select a priority for each type of resource. Miners will prioritize mining (but not bringing back; they leave them in place for the cargo ship to pick up) the raw materials you selected from asteroids, while the cargo ship will prioritize bringing back any examples of the resources you designated. Aside from setting the priorities, the two ship types are completely autonomous.

Yep, you can't manually send them to one specific place except during certain science missions. Set the priorities in Fleet Management and they'll go about their thing automatically.

How do I know which cargo ship is assigned to a science mission? I've got the resources needed but I've forgotten which one I assigned to the colony mission.

When you get to a science mission that requires resources be sent to it, it will ask you which one you want to deliver the resources in question.

Easiest way to tell which one you picked after the fact is, which one isn't doing anything while sitting in the dock telling you it's waiting for resources to be loaded onto it.
