the idea wasnt to spare the ueno boss either although they obviously didnt want their boss dead, but it was all a ploy
Saejima didn't know he was given rubber bullets. Shibata (Tojo) and Katsuragi (Ueno Seiwa) conspired to gain power in their clans. They wanted a hit on the Ueno Seiwa performed by a Tojo member, but needed to make sure Katsuragi and the Ueno Seiwa boss survive. So they had Saejima do the hit and go to prison for it. When Katsuragi woke up, he killed the surviving Ueno Seiwa members with actual bullets to make it look real.
I'll stop with the spoilers at this point because you're not done with the game yet and some of your questions might answer themselves.
Yes, it is true that Yakuza does have a habit of answering questions later on (as has been the case with this game, especially). Been playing them in order of story chronology (Zero through to four, at the moment) and might dig into Y5 toward the end of the year and then finish up with Y6 next year.
