The first one is over 2 GiB and does not require any previous patches, whereas the second is around 18 MiB and is all you need if you've already updated to 1.05.
As for the order, I'd suggest always installing patches last, but every installer for COM3D2 that updates or adds on to the game checks the versions of the files that it's looking to install against what's already installed, and for each file, it only installs it if the installer has a newer version. So, you're not going to run into problems where you accidentally install older versions of files on top of newer ones.
