Being together? Well, there's no official evidence in the series, but... It's some fans' dream.
I honestly won't be mad about people thinking about Henry X Ellie only because it's fanfic, at least it's reasonable.
I only hate nonsense things.
Like your example, they're in opposite sides but someone ships them because someone likes it only but can't utter any word on "why" or "how"
Some people think Henry and Ellie are just friends mainly because they don't have any romantic action in the series.
Some people ships Henry and Ellie because they work really well and will to share profits with each other, (Exclude TCW) , they seem to have potential to be together in some fans' opinions.
Before Puffballs does any official claim, both opinions are reasonable, and this is what I like.
