Funny, but when you speak to Kiryu's VA, he always says 3 is his favorite.
F*ck, I just read the wiki and she apparently goes all tsundere with some American cop? That's a f*cking low blow to Kiryu and the players, man. No wonder she makes zero appearance in the later games. The writers for the series after 2 didn't want to give Kiryu a love interest.
Good thing, seeing how their relation was handled like ♥♥♥♥ in 2
My personal opinion on the story is that, it's OK but quite boring to me. Not bad, just boring and not fit my interests.
I even wonder I may summarize 3's story in 5-6 sentences, because most of the time I had to deal with the orphanage matters.
But to be fair, around the time it came out it was quite new, so I guess this may be because I got too used to the modern polished games.
For story's stupidity, one thing you need to understand is that, writing a script for a game series that has 2+ sequels really need outstanding skills.
Plus, you may know this, the Yakuza 1&2's scenario writer, Hase Seishū[en.wikipedia.org] was gone after 2 came out. So to me I feel the story's balance is kinda broken because of this. This is also shown in 4 and later games.
Since it dragged too long (all the way to 6), they really needed to come up with new ideas at all costs to try to make story be able to go through. I guess this is what happened and why you saw this in the game.
(And even though I don't quite like this game as 012 or 7, I will still give my kudos to the development team, because they accepted the challenge, took the risk, and tried to come up with new things, even if they were not always successful)
