When you disable or remove a mod, it does not necessarily mean that all the changes it has made or added to the game are removed. Actually it is mostly common that lingering effects stay, and they will eff up the game most likely. Especially so if the version of the game changes.

But it is possible that even that will not fix your current game and will lead to losing your saves.
You might wait for the creator of the mods to update their mods to work with patch 6 however again it is entirely possible that it will still not work well and thus your issue persists.
