So to be 100% sure, you got the gems from:
- the demon with his masked devils (nearby on the ground where the tentecle panther is and the throne)
- from the Shar challenges? (if i recall well you get 2 from here)
This save game was started last summer, but I stopped playing for a while and just picked it up again with Patch 6. Seems like a new bug.

If you have an issue there, it is most likely a mods related issue.
For mods related issues consult the mods authors.
If the door is "ARCANE LOCKED" , we can't use KNOCK SPELL

I'm not after absolute proof, at some point you have to trust one another, but it is super helpful to be able to exclude the possibility of mod involvement right of the bat.
While shared Savegames are a way to see if there are any mod dependencies but this may be an easier option:
Copy paste the following line in Windows explorer location bar:
%LocalAppData%\Larian Studios\Launcher\Cache
Look for the most recent "alteredFiles.txt", it should be something like this:
steam_4.1.1.4763283_alteredFiles.txt
Version nr may vary of course, hence use the most recent.
It'll display two lists of altered files.
The first in the Game Install Directory and the second in userspace akak LocalAppData
Unless those lists are both empty, you're not running an unmodded game.
The "Altered/Added files" section tends to have some surprises for people
BTW: his is the file that you can open from the "Data Mismatch" pop-up in the launcher, and a lot of people have turned off if they (ever) use(d) mods.
When they're not empty I strongly recommend removing each of the altered files to exclude possibility of these affecting your gameplay issue.
Make backups if you wish to be able to put them back later.
I solved it by uninstalling **all** my mods and reloading a slightly earlier save.
My theory is that it is triggered by the "Mod Fixer" mod, whose code is actually included inside many other mods, so you can't be sure a cosmetic or UI mod doesn't contain the bad code.
People telling us a bug is not a bug because we are using mods -- go away, nobody likes you. We use mods to fix User Interface problems that Larian introduced and forgot to properly QA, using their buggy crashy modding interface that they forgot to finish, and also forgot to QA.
If coding is hard for their current team, let them hire a real coder with all their new loot.
Your suspicions about the mod fixer is most likely correct as it is a known issue with mods related to that supplement item.
However, a mod related issue is still no bug, especially since according to the modding scene that supplement is not needed anymore for quite a while. The fault lies with the mods users.
You can be ignorant about mods but that does not change that mods are third party alterations added to a game. They actually usually change works as intended behaviour of the game.
I hate a ton of the ui and systems that Larian uses because i think they are trolling the playerbase with them, as they are so badly implemented, designed etc. (A lot of bad developer decisions. The naturally logical part is also often missed.)
To introduce and forgot QA, well this is the CDCI at work. Continues development continuous integration. (IT is because most software are not goods these days but services.)
If i know well they are using C++. C++ is one of the hardest object orientated languages, because it allows a ton of very complex things. Also if they hire now a very good C++ coder, he would still need to understand how thigns work with the engine, so they would need about 3-5 months to get to the level of their current coders, and even then it is not necessarily true that they will surpass them. Because it may turn out that some things were designed so badly, that even the code and logic is flawless, it simply will not do what was intended perfectly, and then you need to throw out a few dozen or more pages of the code.
Don't want to sound rude but your reply merely shows, that you have no clue about modding, and how coding works. Not even the slightest idea.
I study coding for a while now, and it is not just the coding part that is hard, but to figure out how to code something down, then find the optimal solution. And even then you need to figure out what the focus of the optimal solution should be.(Usually it is performance.)
edit: before i get marked as a Larian fan. Actually to me the game was a huge disappointment and i supported it since it was available in EA.

There is already a huge argument about mods, so it is not on you guys.
Just many of the mod users have no clue how mods work, and what the basic rules are when you use modding. (The very first one to turn off auto update:P)
