I'm able to apply guidance on top of different bonuses in other checks, so is it specific to the necklace?
That would be why. You can only apply one buff per roll. Concentration buffs will stick around for subsequent rolls and you can apply a different one then such as a potion, or a different spell that isn't concentration but if you're trying to apply a potion + Guidance, that is why you aren't getting Guidance. Even though you're not in turn-based mode, consider this as you taking an action. You can only do one action at a time.
Basically, apply Guidance BEFORE you end up in a situation where you must roll and then you can apply whatever that other buff you're trying to use, is.
