[Spoilers] Need help with Philomeen's Quest
I ran into a snag while trying to save the trapped gnomes and clear the rubble. My character found Philomeen, and it sounded like she wanted to blow up the city with her rune powder, so I took her out. She blew up the rune powder before she died, but my party survived. Now I'm stuck with no rune powder.
Is there another way to find more rune powder and clear the cave-in? Backtracking from an old save will be a huge setback. Is blowing up the powder keg and surviving a dead end?

No. Black powder will do too. There is enough black powder for the job in a hidden room between the Shar kitchen and spiders.

Even some of the NPCs are carrying black powder grenades and so on around which can help with the job.

There are two black smoke powder satchels hidden in a room within the Grymforge not far from the rubble collapse where the gnomes are working to clear the rubble. Alone, they may not be enough to clear the rubble (my first try failed). I reloaded the save and on the second try, combined them with two smoke powder grenades I had. This cleared the rubble revealing Nere and a few gnomes trapped inside. However, my conversation with Nere quickly went off the rails, and he and the dwarves turned hostile and absolutely crushed my party with ease. That group of Dwarves + Nere are POWERFUL magic users and fighters. It wasn't even close to a fair fight. I'm considering giving up on saving the gnomes completely.

up the stairs at the portal for the area is a guy and girl dwarf who will talk to you. If you get them to join you, about half the dwarves are on your side, making it much easier. Nere and the mindfubar (I forget the name, but its mind something) dwarves are the 3 priority targets, everyone else is relatively harmless.

You can also just shoot in amongst them from your favorite vantage point and kill all the dwarves before you blow nere out.

or you can do them all at once, if you know its coming -- prepare a little with buffs and summon some allies etc.

You can get some Deep Rothé to help you clear the rubble. A Great Weapon Master character with a maul can deal enough damage to clear the rubble. There is loads and loads of smokepowder barrels in the goblin camp, you can bring some of them over with fast traveling. Just wanted to name some options that others haven't named yet.

The Deep Rothe does not help with clearing rubble to free the Deep Gnomes/Nere.
