The boots stories play out normal. There is nothing to add. If you miss it, you miss it.
Nere's story is rather obvious too. Even if you do not get close to the cave in, you get pressed instantly the moment you go for a long rest.
You can hardly get a stronger sign than that, and resolving the matter is not only easy but also not a must.
I think the point I made that you are missing is that the boots story goes off the rails if you kill Gekh Coal because the journal entry on Find the Missing Boots associated with that is incorrect and/or misleading. As written at the moment it appears it is assumed you will just talk to Gekh Coal and do his quest.
The story does not go off rails because of the boots. You are misunderstanding the whole questline if you think it does.
