Sounds like a part of the cutscene is indeed missing.

For the cutscene itself ~
Denying the legacy of Bhaal kills you - but Withers makes you his agent and brings you back to life so you can fight on, that will be more clear in the story ending
Sounds like that. Indeed.
Therefore I recommend strongly to submit the savegame to Larian Studios for clarification and fixing if needed. Would not be the first time that a situation is not working as it is supposed to be.
It could be also something along the lines ~
that you are not supposed to be revived and the game just mistook it for the good durge run, so it glitched out basically, hence the missing cutscene
