is there a way to tell which darkness belongs to which caster? there are multiple

Which caster is responsible for a particular darkness - only by taking note as they occur. The opponents that are will have an icon though.

once you are lvl 12 are you able to swap out prepared spells somehow?

Most classes can outside of combat some can not.

radiant, force and thunder spells are able to pierce through the darkness? so far most of mine are blocked by it completely but i dont think ive tried those

Most of these are a bit situational, but yes. Force and thunder disperse the darkness and radiant acts like daylight spell. Cast light (cantrip) is not as effective as daylight, but will help a bit.

If you have Withers and need to acquire some of these, you can use him to 'change class" - basically resetting the level process - and select those as you progress through the level process.

Given the level and what you are asking for. You are in the Temple of Shar, and probably with Shadowheart that spared the Nightsong? It is a challenging encounter.

Certain classes have counter spell, Other then that I guess gust of wind might clear it?

You mean swap out prepared spells in the middle of combat?

Isn't that what scrolls are for?

Don't think you can tell which instance belongs to which caster, however you can see which enemies are holding concentration, as they have a spell icon added to their portrait in the initiative tracker at the top. If you target those enemies, you'll be able to break concentration pretty easily and clear the darkness. Arrows of Arcane Interference are particularly useful with this.
The author of this thread has indicated that this post answers the original topic.

Oh, you were talking about sorcerers and so forth? My bad. I thought we were talking about wizards, clerics, etc.

Still, scrolls are the answer.

My best solution to countering Darkness (specifically in the temple of Shar) was to use the fact that only Tav and Shadowheart were stuck in the dialogue to position the other two team members, both characters with insanely high initiative, far away from them and near two of the enemies that cast darkness to get rid of them right away.
The fight was still tough, but it did do the trick for this encounter, which is the only one I've run into so far that has 4 darknesses cast simultaneously.
Gust of Wind can push part of darkness cloud away

Shadowheart can also be left in another location prior. Separate group and activate the dialogue with one party member - does not have to be Tav either. Tweak that occurs with encounters like this that immediately focus on Tav.

Thanks for the tip, I'll keep that in mind for my second playthrough. It still did do the trick for me, but the fight was honestly exhausting.
