I tried this and it didn't work. Because both installs launch through the same steam, it detected the mods no matter which copy of the game I launched (I had the game on separate drives).
Maybe if you had two steam installs on separate drives, I dunno.

No. That is not how it works.
If you want to avoid the obvious solution, go ahead.
It is not the launcher. I made it clear in my guide: the game puts their cache and settings which are also related to mods in local AppData. No matter where you put it. You can only keep it cleanly separated by using a separate local AppData folder, which is done by using a different Windows user.
And since a new Windows user is rather clean, that means it comes without Steam and whatever makes the connection, the modded version cannot bleed out to your standard version if you separate it like that, or the other way around.
Buying the game twice, on Steam or / and on GOG.com will bring nothing unless you separate the local AppData and make sure that Steam does not interfere. If Steam interferes it will ignore your separated copy and just launch the default copy of the game. That is why, if you want it clean, you must exit Steam before launching the game.
For multiplayer people do not use friends invite for the separated copy. Hence they decide whether they use mod on the Steam one or on the separated one. If they keep their Steam one clean, they use Hamachi or invite code instead.

Also it doesn't matter whether it's a seperate install from GOG or whatever, it will still look to the same folder for the mods. Mod dir and Install Dir are not one and the same here. Your best bet is the one you dismissed as smart ass and half assed when he suggested setting up a temporary profile on a mod manager.
