Githyanki are a military sect under a Lich Queens orders and is intrinsically evil by nature while some individuals within the Githyanki may not be evil, their military sect is. They are basically astral fascists. Voss's line of "question kill move on" is pretty much the crux of their philosophy when it comes to dealing with other races. It just happens that their main opponents, the Mindflayers, are substantially more so evil then them.
Gitzherai on the other hand are the more good aligned Gith faction.
Some of this has been since retconned by writers trying to be politically correct, but even after retconning it's still very much the case that Githyanki are still very much the evil faction of Gith. Since we don't get the option of playing a Gitzherai, and the only two we ever meet in the series are either reduced to nothing but a brain in a jar and a shackled dude who acts more Yanki then Zerai at first I'm not honestly sure what happened to the Githzerai at this point in the story.

there are good duregar, but names escape me
there are goodly orcs, esp during the 'orc kingdom' era under many arrows
and so on. Its a constant recurring theme, and there is nothing preventing a gith from being nice. Actually, one of the gith NPC in this game has a 'good' agenda and is willing to work with you, even so far as avoiding you when he knows (or should know) that you have the item they seek.
