Is they're any reason not to leave knock out mode on?
I notice sometimes enemies get knocked out as slightly above 1 hp effectively reducing their hp
Far as I can tell it has literally no effect at all beyond this and like 1 fight but mahapsle its better to kill sometimes?

If you knock out someone they'll be back up after a long rest, so yes, if you don't want them to give back then kill em.

There's a few times where you can kill people before they would appear in a bigger fight

I have never tried this, but do they "wake up" and basically resume their scripted positions? or just disappear?

Depends on the character and when you long rest.

I'm playing a good character and I do spare some bosses in the game if they are not pure evil and I just disagree'd with them. So I'll just knock them out. The game as far as I know treats certain NPC's as dead anyway even if you knock them out and they never appear again.

MAybe you have not run into this BUT

Knocking them out, means you leave a "Witness"
Giving you the "witness" condition.
Game tracks your crimes.

Remarkably however you could use the "disguise" spell before knocking someone out but the whole party must be disguised or at least anyone who could be seen.

Also you could cast blind, on the target as long as you were not seen before hand.

This sort of gets into Stealth play, an there are a load of useful spells for taking apart static encounter area's one of my favorites being "Silence", cause the game is coded so that not only can they not cast spells, but cannot speak, or force dialogue scenes.

Minor Illusion is also very handy for stealth gameplay runs and even magehand or arcane trickster magehand very useful.

Does that mean you can farm them for exp? Or if you steal they're clothes, they're'd all be naked?

I don't know where you are in the game and can't check your profile since private, can't give specifics.

It's only companions that can be naked and yes, If you strip them they will appear naked whenever you see them, be it cutscene or not.

Other enemies won't ever be naked.

The knock out feature is useful for some story elements and certain enemies that would normally explode on death but if you knock them out instead you defeat them with out taking damage.
