As for the two deities they don't get on. Bhaal wants everything to die and then to linger in the death. Shaar wants the universe to stop existing at all.
Bhaal is all about killing everything. He doesn't care how or why. He just wants everyone killed.
The two are at odds.
Also... SH is her own person with limited knowledge of her own past. Her heart might not align well with Shar or it might. She doesn't really know, yet.
Essentially, Shadowheart is a good little church girl that hides behind a tough girl exterior. She personally is absolutely repulsed by the Dark Urge regardless of what Shar's opinion of Bhaal might be. Though to be fair, even the other "evil" party members like Minthara and Asterion range from surprised to annoyed by the Urge's bloody habits as well. No one likes a Durge that doesn't resist his impulses, nor is anyone really supposed to.
In short, she’s a terrible Sharite and largely uninformed on the small print of her own faith.
In a way, Shadowheart tries to promote a moderate version of Shar teachings (for example, on how to deal with grief and loss and how to topple tyrants), not acknowledging that at the end of the day, Shar prefers her followers dead, then enlightening others.
Which is why, when the truth finally dawns, it’s such a punch in the tits for her.
EDIT: Shadowheart is the inverted trope of the priest in Castlevania. Her life’s works make Shar puke probably, but only because Shadowheart is still light aligned and has faith in the light.
Myrkul and myrkulites are possibly the only exception: they provide their raw materials.
