Yes, I have found a "fix" kinda. I haven't played the game the past couple of days so I'm not sure if it still works, but it seems like the issue is that the game is recognizing the controller as an extra controller when it's plugged in. I don't get the problem if I'm connected wirelessly.
Also, usually a reboot of the operating system works to fix it for me. Annoying but so far it's worked every time.
I suspect somehow the game recognizes the wireless connection and the wired connection as different controllers, and it thinks you're connecting a new controller for local couch play or something.
