Where's the disconnect?
After the killing you get a "vision" telling you you've slain another gods chosen (slayed some before), as if it was something bad to baal. Also nowhere in game is your worship of Baal then referenced or matters
So why do they not kill eachother?
You're defending a route that wasn't finished by Larian. As evidenced by the fact they removed the dead three as deities for Cleric.
Also I think you are wrong, there is a way to side with the Bhaalists but it's possibly bugged
