Works flawless for me. Why it should not for you?
Quick saves delete themselves, just spam F5. Same with autosaves. In the game settings, you can set the amount of saves you can have before it starts deleting the oldest ones. I have mine both set to 35, and it can go way higher or way lower
Some games not only have individual save files but also profiles and other files that will be impacted by save files - so there is a chance of running into issues when deleting individual save files in a game depending on how its made.
Also - Cloud Save - will probably also mess with you doing stuff in windows.
You are right with that. That is why I have tested it thoroughly before recommending it.
I am not using any Steam cloud services or cross-platform-saves for all it matters. Even have purged the cloud saves.
Otherwise, just delete them using explorer.
Note, if you are using Steam cloud saves, i think you can convince Steam to ignore them if in addition to deleting the local saves (here): AppData\Local\Larian Studios\Baldur's Gate 3\PlayerProfiles
You also delete them here: \(Steam install folder)\userdata\(unique number)\1086940\remote\_SAVE_Public\Savegames\Story
