She shouldn't be there if the player has never interacted with her, and took pains to destroy her sanctuary in the shadowlands, AND killed Isobel in the process.
Seriously, this is a huge storytelling oversight. Shoe-horning a good-aligned NPC into my evil playthrough when factually they should be dead based on evil things I've done is immersion- breaking.

Arbitrarily killing this NPC who shouldnt have even showed up will obviously not smooth over what is objectively an error in the game's design.

No, not really. game-mechanically lifting the shadow-curse requires you to solve the quest involving Halsin, Thaniel, and Oliver, the child in the house in deep shadows.
What the game says, well, its just its way of saying you didn't solve the shadow curse.

OP wants to be evil. Kills Nightsong. Kills everyone at Last Light except Jaheira, but is pissed that it doesn't also kill Jaheira.

Yes, fine, I can see the issue there on that cutscene because it is slightly immersion-breaking for a player who deliberately wanted the curse to remain, but it is so trivial compared to the fact that the game fully allowed you to play the game exactly like you wanted to.
Not exactly. Isobel and Nightsong have nothing to do with the shadow curse. You can kill the nightsong and lift the shadowcurse, free nightsong and leave the shadowcurse, or whatever you choose if that agrees with your run.
Jaheira can survive the fall of last light inn because she was blessed by Isobel beforehand. If she appears to you later (i agree it's weird), just tell her she's not your type.
Even when playing as Shadowheart dark justiciar you will not get a reward for letting the shadowcurse, nor will you get a punishment or even a remark from Shar for lifting it : Shar just doesn't care anymore as it is something dating back when KT was sharran and he failed her since then.
