Not all the Duergar are pleased with Nere and their captain. That's one angle to try. Then, it's possible to fast-talk them to let the Deep Gnomes go. (Skill check.)
You will not become a Myconid.
Best way to solve that is to free Nere and battle EVERYONE, including Nere, and save the gnomes. Be prepared for a tough fight but that's the more experience-wise and satisfying end. You can recruit the help of one faction of Duergars to fight the other but I usually do not bother with that and fight'em all, Hooo-Haa.
