On which side is mol?
I'm currently talking to a couple of people and I'm asked to choose between the guild and the stone Lord but I remember reading somewhere that mol was at the Thieves Guild and I assume that it means that if I want to stay friend with mol I should side with the guild or is it possible to convince them not to fight? Am I right in wanting side with the guild or not?

It's not possible to side with the Stone Lord.
There is a later fight between the Guild and Zhents, but I don't know if you can side with the Zhents.

I'm pretty sure Mol survives no matter what you do. All you're choosing is who rules.

Okay so essentially I did the right choice to side with nine fingers on that fight. Other question related to The Guild there's that flaming fist in the sleeping quarters that it was lock picking a chest, I talked to him and learned that he was trying to get money to use a boat for something to leave the town which doesn't sound all too legal so I was wondering if it had something to do with the guild and if it doesn't does it matter if I decide to rat him out or help him get away?

If u give him money Jaheira, Minsc and Halsin will approve. He also tell u the location of the things he stole, thats it.

Mol is on Mol's side. But nominally he's a new recruit to the BG thieves guild, so Ninefingers.
