That's like complaning that you don't have a "choice" to fly because of a damn laws of physics. Emperor is preventing you from going full tentacle mode. And you were explicidly told this multiple times. But you still have a CHOICE to kill him. What more do you want ?

So, you let him die and are expelled from the astral plane and get to watch your whole party be enslaved and turn. You got what you asked for, you removed the one thing preventing that fate.

The Emperor for sure, he outright tells you this is the case. Not sure about the one in the Underdark, though. The infected can remain free while in close proximity to the Astral Prism, but the Mind Flayer in the Underdark would only have come into contact with it when you talk to him.
Not sure how that one broke free of the hive mind, but I guess anything's possible really. Maybe his old colony was destroyed or something?
