But yes, they disable achievement, regardless of what mod you use - even if it's just cosmetic stuff.
There are mods that will re-enable achievements for modded games. For example Norbytes script extender for BG3, has a setting - with the BG3 mod manager 3rd party tool - that will allow you to re-enable achievements.
The answer is YES mods disable achievements.
It sounds like when they added in their own mod thing they tried to get around the fact that the script enablers turned achievements back on by forcing them back off again.
Fortunately, you can still get achievements as long as you don't only use the in game mod browser and still use the script.
